I have been trying various window combinations but I don't notice any ear pain unless I have the stereo ah up too loud... Now, that I know what is going on, I won't have to wonder if there is something wrong with my new car.

Hah! It always amazes me (I don't know why) that it usually turns out to be the too obvious things that lead to the question in the first place. In your case, never experiencing the (to me, normal) rear window thump - because you never had rear windows!
