Just my $0.02, but here goes...
Two reasons; location and factory costs.
Location plays a part in two ways. Dealers that sell a lot of cars, get a lot of cars. The allocations are biased like that. The other reason location play a part is state and local laws. In Texas you have to buy a car from a local dealer, or rather, only a licensed Texas dealer can sell a new car to a consumer. This is
intended to protect customers, but the result is that it keeps competitors out. CarsDirect.com and Cars.com are barred from selling in Texas becuase they don't want to pay the fees that are associated with becoming a
licenced Texas dealership.
Factory costs effect this as follows. Toyota (and I suspect Honda as well) will not wait for X number of orders for Salsa Red before they buy the paint. These contracts are worked out so that Toyota gets the best deal. Distributors marketers and suppliers crunch numbers 24/7 to figure out exacly how many Salsa Red cars to make to maximize profit. What this translates to is if you say "I'd like a Salsa Red please", they simply grab the next Salsa Red that happens to come out of the Factory. So your car isn't really made to order, it's simply that what ever you order is bound to be produced... eventually.
I do know that some auto makers will actually do special order vehicles, but they aren't cheap and they are not as common as dealers would like you to believe. My uncle was able to get a custom order Corvett. He actually flew to where it was assembled and and got to watch them assemble that very car on the factory floor. As I said, not common, and not cheep.
