For those of you that have applied touch paints what works the best for you, paint and a brush or the touch up pens?

The Toyota paints now let you choose between brush and pen method. I use the pen, as it's like the toothpick method that kris mentioned. If your only choice of applicator with the paint you buy is a brush, use a toothpick instead of the brush.
I've had good results with the pen applicator on a Toyota OEM tube of paint. |

The toothpick method will give you the best results because
you can get a much smaller portion of paint applied directly to the problem area and with much finer control. This is regardless of how the paint is purchased from Toyota. I have applied just enough to have a slightly raised bubble of paint. When it dries it will be very close to the original paint depth. A deeper gouge might require more than one application.
