Default Making changes to sound system

So I had a question for those of you that have purchased the basic sound system pachage and then later had it upgraded.

I've been thinking of having the sound system upgraded in my 06 because my music sounds like junk and sometimes it actually gives me a headache. Has anyone run into any problems while doing it? I know that we cannot have a lowjack installed on the car because it messes with it but I was wondering about if I changed the sound system.

It wouldn't be like the crazy sound system you see in cars with hugh subwoffers. But I would update the speakers and have a small woofer box put in.

Anyone done something similar?

See if you can choose parts that don't just sound better, but weigh less - get an MPG gain while you're at it!
