There was a September 2007 service recall for the hybrid battery harness which was replaced at no charge. This work required the hybrid battery to be removed from the vehicle and there are photos on this site documenting this. Not sure why your bcm went bad?

I'm not sure either. It had the harness work done on it already which is why they just reprogrammed the bcm instead if replacing harness too. I believe the program you mentioned expired in 2009.
